I think ramen makes a very good late night meal. This plece "Hakata Tenjin" is my one of my favorite ramen chain. For 500 yen (about US$4.50), you can get hot bowl of Tonkotsu Ramen. You can ask the cook to cook noodle soft or hard. Any you also get second serving of noodle free, provided you left some soup in your bow. https://www.tripadvisor.com/Restaurant_Review-g1066457-d3752447-Reviews-Hakata...

If you have a chance, try traditional Japanese restaurant called Ryotei.料亭: A ryōtei (料亭) is a type of luxurious traditional Japanese restaurant. Traditionally they only accept new customers by referral and feature entertainment by geisha, but in modern times this is not always the case. Ryōtei are typically a place where high-level business or political meetings can take place discreetly.

You shpuld not refrain from eating on the local trains. But when it comes to long distance train, you are allowed to eat at your seat. The rule of thumb is that if there is a table, you can eat your bento. If there is no atble, look around and see aif anyone is eating.
